Abid, are you saying that you are forced to install an electrical system in your airplane just because the engine you choose is capable of gererating electricity?
I don't think so...
 You can build an airplane without an electrical  system, it's been done thousands of times all over the world.  There  are simple little gyrocopters, airplanes, and other flying machines flying  around with all sorts of engines that are capable of producing electricity. And  none of them are required to have a transponder because they don't have ANY sort  of electrical system.
  If you build a plane with an electrical  system and choose an engine that CAN produce electricity then you HAVE to  install a transponder for ModeC flight.  You cant leave the wires capped  and stowed as a way of "beating the system" on the transponder  requirement. 
 In fact, you can bench-charge the battery for  flight leave the engine-driven generator unhooked, nobodys going to force  you to hook it up. You'll WILL have to install the transponder though, no  matter if you're actually using the engine's generator capability or  not.
